The Vault is a massive spherical device at the heart of the Origin Facility, owned by Armacham Technology Corporation. It is surrounded by a powerful force field, which is used to deflect the immense psionic powers of Alma Wade. It is where Alma is kept from the age of 8 to 26 so she can be used as a breeder for the purposes of Project Origin. At the age of 26, Alma triggers a Synchronicity Event with her youngest son, Paxton Fettel, by merging her mind with his. This causes her son to go rogue, and leads to the deaths of seven Armacham employees. Fettel is eventually brought under control, and life support in the Vault is cut off, leaving Alma to die over the course of six days. The entire facility is then shut down, and no one enters it for the next 20 years, due to fear of Alma's powers.
20 years later, in 2025, Armacham president Genevieve Aristide reopens the Origin Facility, and sends in a team of men to repurpose the building for other uses. This awakens the dormant ghost of Alma, who's body lies dead within the Vault. She begins manifesting her physical image outside of the Vault, and is able to merge with her son once more in a second Synchronicity Event. Genevieve Aristide proposes the destruction of the entire facility, and sends Norton Mapes to do her dirty work. Norton, however, is shot by Alma's father, Harlan Wade, who feels immense guilt over the severe mistreatment Alma suffered at the hands of ATC, and tries to end her ordeal by releasing her.

Inside the Vault, the F.E.A.R. Point Man is able to track down and kill Paxton Fettel. He then tries to stop Harlan from releasing Alma, but is too late. Alma emerges from her chamber as a naked, emaciated corpse, and immediately kills Harlan. Following Mapes' suggestion, the Point Man later shoots the facility's reactor cells, setting off a chain reaction resulting in the massive explosion of the facility, which destroys the Vault and the Auburn District, and marks the start of the war between Armacham's forces and Delta Force.
